Firefighters were called to the blaze in Diggers Way, Elphinstone, east of Castlemaine, about 3.30am on Thursday.
It took firefighters about an hour to douse the fire and bring the incident under control.
No injuries were reported.
Country Fire Authority spokesman Bruce Quarrier told radio station 3AW that the fire started in the second locomotive.
"There appears to have been an oil leak from the engine which has spilled onto the drive motors and ignited," he said.
"So the fire's been contained to an area below the train deck, however it filled the train with smoke."
Buses are scheduled to replace V/Line trains on the Bendigo line until midday.
