Each picked up three individual gold medals in the three-day meet.
Gold president Anthony Hoffmann praised the efforts of every club comnpetitor.
He said this was a significant result for Ballarat Gold.
"Swimming is an individual sport, especially with the major events, but the country championships are and will always be about being a team, and performing at a high level not as individuals but as a team."
Hoffmann said fifth was the result of an excellent team effort.
Shogo Trevena, of Ballarat Swimming Club, also won three gold medals.
Ovens and Murray District Swimming Association ran the championships at the weekend, which attracted 711 athletes.
Ballarat Gold had 33 individual entries, Ballarat GCO 13 and Ballarat Swimming Club 17.
