The Epping man, now 52, was charged by cold case sex crime detectives with 16 offences related to two rapes in Springvale in 1987.
He appeared in the Melbourne Magistrates Court on Wednesday, where he was granted bail to a committal hearing in October.
The charges are the result of an investigation into the alleged sexual assault of a 21-year-old woman and a two-year-old boy, police say.
Court documents revealed the man was accused of two separate attacks a month apart in the south-eastern suburb 27 years ago.
He was charged with detaining, raping and assaulting a woman at a home on Springvale Road on Tuesday, January 13, 1987.
He is also accused of taking a child from a unit less than a kilometre away on St Johns Avenue on February 15, 1987, and raping the boy.
The charges relating to the alleged attack on the child include detaining a person with intent to take part in an act of sexual penetration, rape and gross act of indecency with a child.
Many of the charges were aggravated by alleged serious violence inflicted on both victims.
