Services were disrupted after the person, who was not identified, was killed by a train near Toorak Station about 2pm.
Metro said the lines reopened about 4.30pm but delays of about 15 minutes remain as trains return to the usual schedule.
The death was believed to be a suicide
Trains were previously cancelled between Flinders Street and Caulfield stations.
