Allen leaves the Roos after three seasons in the Central Highlands Football League, including two as playing coach. He took the senior side to back-to-back preliminary finals.
The 32-year-old told The Courier he would return to Riddell with his brother Jarryd, who also played with the Roos last season.
The two will join other brother Brayden at the Bombers, where Jason will serve as an assistant to senior coach Troy Scoble.
Jason said he was looking forward to his return.
“I’ve got the chance to play with my two brothers ... and I’d love to win another flag there,” he said.
Allen stood down from the top job following the Roos’ heavy preliminary final defeat by Springbank and has been replaced by Grant Luscombe, who has signed for the next two years.
Waubra president Chris Bourke said Jason had performed well during his time in charge and that he would always be welcomed back at the club.
“It’s tough being a playing coach and to get to two preliminary finals, he’s done a really good job and we wish him all the best,” Bourke said.
Bourke also praised Jarryd’s efforts to overcome a serious hip injury and boot 46 goals in season 2014.
