The Frankston line has also reopened.
Commuters should still expect delays of around 15 minutes while congestion clears. Metro Trains says it will take about 45 minutes for the lines to be fully back to normal.
V/Line services have also resumed, with a spokeswoman saying commuters should expect lengthy delays on the Geelong line with no word when they might clear.
The spokeswoman said the fire was in an electrical trunk - a box that houses signalling equipment - near the tracks between Seddon and Yarraville stations. The fire was put out soon after, and the cause is not known.
EARLIER: A fire near Seddon train station ground the whole of the Werribee and Williamstown train lines to a halt, while an accident at a level crossing has left the Frankston line closed - causing commuter chaos across the network.

The Frankston line is partially suspended by an incident that appears unrelated, causing major chaos across the network as platforms pack with commuters unable to board - and stuck in the rain.
The Frankston closure was caused by an accident at Edithvale Road level crossing which damaged the overhead power supply. Buses are currently running between Mordialloc and Carrum stations.
Metro has put buses on between Footscray and Newport to "supplement limited train services". Meanwhile lines for taxis at Southern Cross station are growing as rain continues to fall.
