It is believed Nabil Salem, 12, and Ali Zogheib, 13, made plans to travel to Melbourne's CBD on Monday afternoon and catch a train interstate.
Police believe the pair left their homes in Keilor Downs and Hillside and caught a train from Watergardens station about 9pm.
Their parents reported them missing about 10pm.
"We are concerned for the two boys due to their age," Senior Constable Adam West said.
Police have released images of Nabil and Ali in the hope someone will recognise them and provide investigators with information about their whereabouts.
Nabil is described as being about 150 centimetres tall, with a slim build, fair skin and red hair.
Ali is described as being about 170 centimetres tall, with a slim build, short black hair and a tanned complexion.
Anyone who may see Nabil or Ali is urged to call triple-0 immediately.
