Mayor Des Hudson confirmed Ms Reiter handed in her notice on Monday.
Ms Reiter will take up the role of director planning and development Moonee Valley Council in Melbourne.
Cr Hudson said it was with “mixed emotions” the council accepted her resignation after three years as a senior officer.
“Natalie contributed significantly to key projects across the city,” he said.
“Ballarat’s loss is Moonee Valley’s gain.”
