The hosts scored twice in the second half to secure a 2-0 victory.
Firstly, it was Ryan Rykers who converted a penalty in the 78th minute before Kyran Taylor netted the second on 87 minutes.
The visitors had players red-carded shortly before the first goal and not long after the second to finish the match with just nine men on the pitch.
Sebastopol is now fourth on the table leading into next weekend's match against Maribyrnong Greens.
The weekend’s result ended a four-match unbeaten sequence by the Phoenix.
While 11 points behind unbeaten leaders Brimbank Stallions, the Vikings are only five points adrift of second-placed Bell Park.
Saturday’s success comes on the back on wins over Spring Hills, Truganina Hornets and Melton Phoenix in a great little run for the Sebastopol side.
After the trip away next weekend, the Vikings have back-to-back home matches against Altona North and Point Cook.
