Police were called to the Lindsay Street prison about 8.20pm. A spokeswoman said the pair, 21 and 24, suffered serious burns.
Initial reports indicated a fire began in a cell.
The two men with serious burns were flown to the Royal North Shore hospital.
12 corrective services officers received hospital treatment for smoke inhalation, with two of them also suffering burns.
Paramedics also assessed a number of prisoners for the effects of smoke inhalation, police said.
