Webb sat equal sixth after the opening round of play, but fired a one-under score of 71 to climb to the top of the leaderboard.
He is now one over the card at the half-way point of the tournament at Ballarat Golf Club.
Webb leads by a stroke from Adam Burdett, who managed to emulate his round one effort of 73 on Wednesday.
Currently sitting tied for third place is Andrew Crabb and Hayden Webb, a shot behind Burdett.
Crabb shot par in round two, while Hayden Webb was two over.
Overnight leader Jason Butt had a disappointing day on the course, with his seven-over score of 79 seeing him slip to equal 10th.
The cut was drawn at +12, with 50 golfers making it through to the second half of the competition.
Round three of the tournament, which is for trainee golf professionals and has a prize purse of $57,500, gets underway from 7.30am on Thursday.
