An Environment Protection Authority spokesman said earlier test results had showed Port Melbourne beach was unacceptable for swimming.
He said the bacteria in the water was due to the December 29 downpour which caused sewage and built-up pollution to stream into Port Phillip Bay.
Frankston's beaches received poor water quality forecasts due to a sewer spillage at Kananook Creek on Saturday morning.
The spill has been contained, according to an EPA release, but a small amount of sewerage entered the creek and stormwater drain.
As a result, the area of Frankston beach closest to Kananook Creek was closed but has since reopened.
The closures were bad news for Melburnians sweating under a 37-degree day. But a Fairfax Media analysis of 15 years of beach quality data shows there are eight beaches that have had an unbroken run of good years.
