Stephen Farrell, 22 at the time, used his position as a teacher at Ballarat's St Alipius Primary School to assault the pupils, who were aged 10 in 1974.
Magistrate Belinda Wallington said Farrell, now 66, assaulted one of the boys on three occasions, fondling the child inside his trousers.
He fondled the other boy's genitals after requesting the child change into his sports gear.
"Because of your position as a Christian Brother, when that child told an adult, he was not believed," Ms Wallington said.
Farrell has already received two suspended jail sentences in 1997 and 2013 for similar offences against three other victims.
One of Farrell's victims, Phil Nagle, said he was pleased to see the former teacher jailed.
Farrell was an "evil predator", Mr Nagle told reporters outside court.
Mr Nagle, who was nine when Farrell molested him, said he expected more people to come forward with allegations against the former brother, who is now married.
Mr Nagle, whose case was brought before the court in 1997, described his time at the school as "absolutely scary days".
On Thursday in Melbourne Magistrates Court, Farrell was sentenced to 18 months' imprisonment, 14 months of which were suspended.
Farrell pleaded guilty earlier in February to two charges of indecent assault.
He has already received two suspended jail sentences for similar offences against three other victims.
Farrell's lawyer, Belinda Franjic, had earlier told the court Farrell’s offending was serious but argued he was a "vastly different" man to when the assaults occurred.
She said he was now a loyal husband and hardworking family man who had reached "complete rehabilitation".
