Kerby edged out South Australian Harry Carpenter by 0.2 seconds over the 28km circuit.
Another SASI rider Miles Scotson finished third.
As well as a great deal of personal satisfaction, Kerby also provided newly upgrade pro-continental team Drapac with its first national title.
Kerby set himself for the time trial last year, but was disappointed he could do no better than fourth.
He then came out and won the under-23 road race at Buninyong.
Determined to turn the tables this time, Kerby said he had the perfect preparation.
"I really wanted it.
"I gave it everything."
Kerby said the entire Drapac team was "super motivated" for the championships.
The championships continue today with the elite/under-23 women's and elite men's time trials at Burrumbeet.
