The glitch caused items under $10 to scan for free, with many customers leaving the supermarkets' stores with their wallets full.
Managers from all the Ballarat stores said they were not affected.
Woolworths media relations manager Bianca Agius said they were still investigating the incident, adding that it wasn't as widespread as initially thought.
"There was a computer glitch this afternoon which lasted a matter of minutes," Ms Agius said.
"Some stores around Australia were closed for a short period of time and all are now open again."
Woolworths will continue to investigate what went wrong.
