The new Cycling Australia national road race champion is seventh.
This has her 31 seconds behind race leader and national road time trial titleholder Katrin Garfoot.
Malseed from Ballarat finished sixth to Garfoot in Friday's 101.2km second stage, 21 seconds off the pace.
She was part of a bunch sprint finish in the opening 115.7km stage on Thursday.
Malseed is making her debut in national championship colours and with United States-based professional team Team TIBCO-Silicon Valley Bank.
The tour continues with a 102km stage on Saturday and final 46km stage on a circuit in Adelaide on Sunday.
The third stage is expected to decide the four-day tour, with a long climb into the Adelaide Hills from Tailem Bend.
The men's TDU begins in Port Adelaide on Tuesday after the "People's Choice Classic” in Adelaide on Sunday.
