The Roos booted three goals to nil in the last term to pinch a two-point win over the Bombers.
Waubra is now in a group of five teams split by percentage at the top of the ladder as the competition breaks for next weekend's AFL Victoria Community Championships.
Other teams in that cluster at the top include Beaufort, Learmonth, Newlyn and Springbank, which all claimed the four points on Saturday. The Crows defeated Dunnstown, the Lakies beat Clunes, the Cats proved too good for Carngham-Linton and the Tigers had the bye.
Other successful sides in round six included Creswick, which kept Daylesford winless in season 2018, Hepburn, Bungaree and Gordon.
