A signal fault at Caroline Springs is being blamed for the delay, which left some trains stranded on the tracks for more than half an hour.
Some services have now resumed, but will run at reduced speed through the Caroline Springs area.
The 10.12am Wendouree-Southern Cross has been cancelled and will be replaced by buses, while a number of other early morning services are delayed by 35 minutes.
The disruption comes on the back of a slight improvement in V/Line’s punctuality figures in June.
However, the service is still falling well short of its own goal of achieving 92 per cent of trains arrive on time.
Earlier this week, there was also one service in particular that failed to run on Monday, Tuesday or Wednesday.
