The incident involved the 5.59pm Southern Cross - Bacchus marsh service, with the person hit near Melton about 6.45pm.
The train line remained closed for the remainder of the night, as police investigated the incident.
Passengers were instead transported on coaches.
It was the second time in a week a person has been hit on the Ballarat line, following the death of a 66-year-old woman in Ballarat last Thursday.
Aside from a few minor issues this morning due to train faults, the Ballarat trains are running as normal.
