The tree has fallen across the line near Humffray Street, with numerous services already cancelled.
The 6.38am Wendouree-Southern Cross service has terminated in Ballarat.
Passengers told The Courier the train made it as far as Peel Street before it had to return back to Ballarat.
The 7.26am Southern Cross-Ballarat service has also been cancelled.
The tree was expected to be cleared quickly this morning, said a V/Line spokesperson.
Extreme heat speed restrictions have been announced on the Bendigo and Seymour lines today, but not Ballarat.
