Chief executive Wayne Muir, a former head of the University of Ballarat Aboriginal Education Unit, was stood down by the board on Thursday after the allegations on ABC TV.
"Given the seriousness of these allegations we advise that Mr Muir has been stood down from his position," the board of directors' statement read.
A Federation University spokesperson told The Courier the university would not comment on the matter.
“Employment records are confidential and it would be inappropriate for the university to comment,” a Federation University spokesperson said.
