The man, who The Courier cannot name in order to protect the complainant's identity, was in a volatile relationship with the woman for about two months.
Crown prosecutor Michael Sharpley told the jury on Friday the complainant said the man punched and kicked her in the face during an argument at his Ballarat home in October 2017.
He said a month later on November 15 the man bombarded the woman with about 120 phone calls and a number of text messages, once telling her to "ring him now" and "stop pissing me off, who knows what I will do".
Mr Sharpley said the complainant was asleep at her daughter's house later that day when she woke to someone climbing through the window, realising it was the accused.
He said the man pulled the doona cover off her, pulled her pyjama pants down and digitally raped her.
After the complainant asked the man to leave, he allegedly lunged at her and she waved a kitchen knife at him.
Mr Sharpley said the man was sitting in the lounge room when the woman realised she had stabbed him and phoned triple-0.
Defence barrister Luke Howson urged the jury to avoid prejudices and to consider the witnesses' evidence as significantly important.
The man has pleaded not guilty to rape, assault, stalking and trespassing.
The trial will continue on Monday afternoon when the complainant will give evidence.
