The closure will happen between Monday June 24 and Sunday July 7.
This means the closure will take in the first week of the school holidays which begin on Friday June 28.
It is the second construction blitz this year on the line with this closure to see the creation of pedestrian bridges at a number of stations including Bacchus Marsh and Ballan.
Work will also begin on the rebuilding the northern car park and bus bays at Bacchus Marsh. The upgraded station will feature 100 additional parking spaces.
Track will also be installed in sections at Ballan, near Melton Station, as well as at several level crossings along the line.
A further period of replacement services is expected from August 21-25 however further details are still to be finalised on what work will be completed then.
Transport Infrastructure Minister Jacinta Allan said the $500 million Ballarat Line Upgrade was on track for completion by the end of the year,
"This massive upgrade of the Ballarat line is nearing the home stretch, and I'd like to thank passengers for their patience and support for the project over the past 18 months," Ms Allan said
"Work taking place over this two-week period will bring us another big step closer to giving Ballarat line passengers more frequent and reliable train services."
