Ballarat showed their resiliency from the opening inning, surviving a bases-loaded situation to take the bat without conceding a run.
Unable to score in the first innings, the Royals registered two runs over the next two innings before Deakin hit back with a huge three-run showing at the top of the fourth innings.
Ballarat were able match to the Blues effort, adding two runs at the bottom of the fourth and a fifth run in the fifth to secure a 5-3 win.
The victory lifts the Royals into the top three on the competition ladder with nine rounds remaining until finals.
Ballarat couldn't escape the contest without injury, as in-form catcher Leigh Ashmore sustained a hamstring injury mid-way through the win.
