City started the game in scintillating form, playing great team soccer resulting in a pair of goals for Xagai Douhadji.
Coach James Robinson praised the work of his side and Douhadji in the first half.
"We were coming up against a team in Moreland City with a lot of A-League experience," he said.
"We played a great first half, we had a few opportunities to make it more than 2-0. (Douhadji) has been a threat over the last six weeks and he's taken on a major role on our side."
With the first half coming to a close, an injury to Leighton Lauton rattled City, leading to what Robinson believed caused the loss.
"It was a key moment because (Lauton) was fantastic up until that point... When he went down it really threw us out of rhythm.
"(Moreland City) have got quality individuals and if you give them opportunities they can hurt you.
"Overall I think this will just go to help our development, it's a learning experience."
City's next opportunity to make up for the loss will be on the road against an out-of-form North Geelong Warriors side on the wrong end of a four-game losing streak.
The last time the two side's met the Warriors were able to come away with a 4-1 victory in Ballarat.
