The Vikings found themselves down early after a well-placed through-ball yielded Fawkner its first goal 15 minutes into the match.
They overcame the deficit later in the half when a brilliant individual effort from Liam Dawson found the back of the net.
Carrying the momentum into the second-half, the Vikings dominated possession but were unable convert as efforts from Adrian Curtain, Stuart Maylett, and Jal Tuany all failed to find the mark.
With the game tied deep into stoppage time, Fawkner earned a corner which was beautifully delivered to Fawkner's Milan Savic who headed the ball past the keeper.
The goal was a knife in the heart for the Vikings who had no chance to respond before full-time sounded.
Vikings head coach Dan Hollingworth praised the effort of his men in what he described as a painful loss.
"We can be super proud of how we performed and that's the positive," he said.
"We had plenty of opportunities to win the game in the second half, but football is one of those things. Last week we celebrated a 93rd minute winner and this week it's a last minute loser."
Hollingworth heaped praise on Joris Kerstens who played the second half at goalkeeper after a collision saw Mick Henry carted off to hospital with a suspected broken shoulder.
Matthew Jamieson also impressed in what was his first start in six weeks.
