A V/Line spokesperson confirmed it was a Swan Hill train to Melbourne which caught fire on Tuesday morning.
The 6.58am Swan Hill to Southern Cross train was evacuated at North Melbourne this morning at approximately 11.30am.
Emergency services were called and all regional and metro train services in the area were stopped to allow for the safe evacuation of passengers.
All 120 passengers onboard were safely evacuated from the area and assisted with alternative travel arrangements.
A small fire was contained by the attending Metropolitan Fire Brigade within minutes of arrival.
The MFB crew then checked the engine and surrounding area with a thermal imaging camera to ensure the fire had not spread.
Trains resumed about 1.23pm.
At this stage the cause of the fire is unclear and investigations into the incident remain ongoing.
The spokesperson said in a statement commuters should check the V/Line website and app for the latest information.
"We thank our passengers for their patience this afternoon and apologise for delays and impacts to services following an emergency operation," they said.
"Safety is always our first priority and we thank the passengers onboard the Swan Hill service today for their assistance during the emergency evacuation."
The incident follows an "engine fault" which stopped a train at Ballan on Monday morning for about half an hour.
Investigations into that incident are also continuing.

About two hundred commuters have been evacuated from a train after it caught fire in Melbourne's west.
The V/Line train bound for Melbourne was passing through the Dynon Road yards at West Melbourne when a fire broke out beneath the second carriage about 11.30am on Tuesday.
The fire was brought under control and passengers were safely evacuated, though there are major delays across the Ballarat, Geelong and Bendigo lines.
Trains have resumed, according to a V/Line tweet, but there will be delays and disruptions through the afternoon.
It is not yet known which line the train was on.
The 1.37pm train to Bacchus Marsh has already been cancelled.
