The school was first across the finish line in both the male and female school coxed four division one open events.
The males won in a time of three minutes and 30 seconds, edging out St Patrick's College and Ballarat High which rounded out the top three.
Clarendon's female crew finished with a time of 3:51 ahead of Loreto College and Ballarat Grammar.
The regatta marked the first major hit-out of the season for the Ballarat schools which will compete in two more before the Christmas holidays.
Two regattas will also be held in the new year as schools look to build on form ahead of the 2020 Head of the Lake in February.
"Results were irrelevant," Director of Ballarat High School Robert Simmons said.
"It's still early days and schools are still selecting crews. It was all about getting down the course in a straight line and improving for future events."
