City-bound lanes of Skipton Street have been blocked to traffic after the large branch off an elm tree about 2.45pm.
The branch fell onto the back of a cherry-picker truck, while it was sitting at the traffic lights.
Truck driver Bob Williams said he was waiting for the light to turn green when he heard a loud noise behind him.
"I heard an almighty thump and knew exactly what it was at the time," said truck owner Bob Williams.
The branch has blocked multiple lanes of Skitpon Street and is expected to take some time to be cleared.
Traffic along Leith Street, which intersects with the main thoroughfare, remains unaffected.
Police at the scene said the result could easily have been far worse had it been a car waiting in front at the lights, not a large truck.
"It was incredibly lucky it wasn't a car, it could have been a terrible situation if it was," said Senior Constable Mark Arnold from Buninyong police.
Wind gusts have exceeded 60km/h in Ballarat this afternoon and were averaging more than 40km/h when the branch came down.
