Baddeley takes over from Paul Armstrong, who stepped down from the role after three years but remains on the Commission.
At Monday night's annual general meeting at Saxon House, Greg Duver was elected to continue in the role of deputy chairman for a second year.
Craig Fletcher, Armstrong and Duver were elected for further terms as AFL Goldfields commissioners.
Inaugural AFL Goldfields commissioner Sue Brown resigned due to work commitments.
Ballarat Foundation chief executive Matt Jenkins was appointed to fill the role vacated by Brown.
AFL Goldfields reported a small profit of $7074 for its 2019 period, which was a step forward after a loss in 2018.
At the meeting, both Brown and former regional general manager Rod Ward were thanked for their efforts over seven-year periods.
