It was the second straight win for the club, which has turned its fortunes around after a disappointing end to November.
The win elevates the green and black to third place on the competition table to with five wins from 10 matches.
Rudan praised the effort of his players, who faced a short turnaround after defeating Melbourne Victory last week.
"I thought we played a very, very intelligent game of football," Rudan told reporters after the game.
"A smart game plan. And executed to perfection by the players, he said.
"Our values shone through tonight."
A first-half goal to wingback Connor Pain, which was followed up by a touch of magic from Besart Berisha laid the platform to victory.
Western United will play four games in Ballarat this season.
