BDSA boss Herman Bogers said the club would not enter a side in this year's division one open competition due to financial and health impacts brought on by COVID-19.
The Courier understands the club will not field any junior teams either.
"Maryborough were supposed to play but they've declined and will look to rejoin next year," Bogers said.
"They've got to do what's best for the club and if it means they are more prepared for next year then that's even better."
Last year marked the first time in a number of seasons Maryborough fielded a side in the association's top division.
While it finished in the bottom half of the ladder, the club proved itself capable of competing, winning two matches for the year.
"They were bottom half but the potential is there," Bogers said
"They are really trying to develop their players from the grass roots up, and they are doing all the right things."
Maryborough is the first club to pull the pin on the BDSA season, however Bogers warned there might be more.
He said the association would have a clearer idea in the coming weeks.
"Going on the indication so far, senior level we are looking good," he said.
"Junior level could be a different story because parents will make their own minds up."
Football Victoria has proposed a return date of July 11 for community senior soccer clubs to return to competition. However it will be subject to government health restrictions.
It followed the easing of restrictions from the Victorian Government a fortnight ago, which permitted community sporting activities to have 20 people in undivided spaces.
Bogers confirmed that most clubs had resumed training with social distancing rules in place.
He said a competition structure would be finalised this week.
