Club president Paul Aikman said the paceman is recovering from a shoulder injury he sustained at work. He said Thomson would likely be back sometime in the next month.
"It will depend on how he is feeling and how it goes. We want to get him back as soon as we can because he is an asset for us as a strike bowler."
Thomson will open the attack alongside Nathan Patrikeos, who took four wickets in his return to the BCA last weekend. Aikman's son Matt will likely bowl first change once Thomson is healthy.
"Brendan bowls medium fast and moves the ball well while Nathan is more of a genuine quick bowler," Aikman said.
The Two Swords opened the season with a comprehensive win over Wendouree last week. Aikman said he was delighted with the result.
"They are a good side who we rate and respect a lot. The fact we batted well set us up with a good total," he said.
