They were the only crews to contest the 2000m event on the first day of the two-day championships regatta.
The same Grammar boat also took out the male under-19 coxed four title.
Grammar produced a major surprise when it defeated St Pat's by 6.23 seconds in the Ballarat Associated Schools head of the lake on Lake Wendouree six days earlier.
While St Pat's did finish closer, with the margin of 3.22 seconds was still clear cut.
Head of the Lake girls' winner Ballarat Clarendon College ran into the might of Wesley College and had to settle for second female school coxed four open division one final.
Ballarat Grammar again did the chasing behind its fellow BAS crew to finish third, with Loreto College fourth.
Ballarat rowers spread themselves across two major regattas at the weekend, with the state junior boys' championships on Lake Wendouree on Saturday.
Ballarat Clarendon was the dominant hometown school at the event, winning four Year 9 and 10 titles.
The next major rowing event is the Head of the Schoolgirls on the Barwon River at Geelong on March 12-14. Like the Head of the Lake, no spectators will be permitted to attend.
