Services should resume from the first service on Saturday, May 8 - passengers should allow more time to get to and from Melbourne.
Crews will carry out maintenance and major upgrades to bridges and stations, according to a Department of Transport media release.
The focus will be upgrading Melton station, with a new footpath, CCTV, parking spots, and shelters to be installed.
Elsewhere, rail milling, track and signaling work, bridge deck replacements, and level crossing maintenance will be completed.

More works will lead to train replacement buses next month, between May 12 and May 20.
The disruptions follow the major $500 million Ballarat Line Upgrade, completed in February, which included new passing loops and stations, as well as a more frequent timetable.
