Passengers aboard the 6.08am service to Melbourne were forced off the train at Caroline Springs and put onto coaches for the remainder of the journey.
The delays have been caused by a faulty train on a single section of the track.
As a result, trains are not able to get through.
It is not yet known when the issue will be fixed.
V/Line has apologised for the delays on Twitter, while commuters have again taken to social media to vent their frustrations.
