Humffray Street will also be closed from the intersection to the ambulance station, though VicRoads has assured the work will not affect emergency services.
There will be detours in place, and businesses such as the Ballarat Leagues Club will still be accessible from the western end of Mair Street.
The closure will allow new road surface to be installed and set.
The night works will continue on Mair Street until Thursday, March 28 between Doveton and Armstrong streets, between 8am and 6am.
The 12 median car parks and three trees will be removed, extending the turning lane for north-bound traffic.
Regional Roads Victoria western region director Mal Kersting said there will be more work to do.
"We'll be carrying out the final stages of works at the intersection of Mair and Humffray streets over the next week, before we turn our attention to the next segment of works between Humffray and Davies streets," he said - these are expected to begin in late 2019.
As previously reported, it's estimated 69 car parks will be removed so Mair Street can become a four-lane road between Dawson and Armstrong Streets, and Humffray and Davies streets.
Traffic lights will also replace the current roundabout at the Dawson Street and Mair Street intersection.
More Ballarat works to come
While the $2.5 million roundabout at the Creswick Road on-ramp is now finished and open to the public, uncertainty remains on other troubled intersections in Ballarat.
During the state election, the government promised upgrades for nine intersections across town.
Little has been heard from the state government since winning the election, though assurances have been sought that the works will be included in the 2019-20 state budget, which will be handed down on April 30.
The works include new traffic lights on Sturt Street in Newington, in Wendouree at Gregory Street, and Delacombe on Learmonth Street and at the Delacombe Town Centre, and improved roundabouts in Lucas at Dyson Drive and Alfredton on Cuthberts Street and Sturt Street.
A pedestrian crossing will be built at the Longley Street shopping precinct, and "major works" are promised for Docwra Street in Sebastopol.
