Essendon United defeated the winless Vikings 2-1 on Saturday.
Blair Marshall opened the scoring to give Sebastopol a 1-0 lead at half-time.
However, Essendon levelled the scores after being awarded a penalty for handball on 72 minutes.
The home side's winner came from a corner in the 83rd minute.
Coach Michael Goodman said it was a disappointing result after another good footballing performance.
"The boys worked hard and deserved a lot more than they got.
"We created a lot, but the ball didn't fall for us in the final third and we played a little deep late on, which makes you vulnerable when decisions don't go your way.
"We have to maintain our belief in what we're doing," he said.
