Ballarat held a three-goal advantage over the table leaders before withstanding a late-game charge to win the game 3-2 at Morshead Park.
The loss marked the first of the season for Melbourne University which had beaten Ballarat 6-0 only a fortnight ago.
But it was a much different story this time around, which began when a strike from Alyson Pym beat the keeper midway through the first-half.
Taking a one goal lead into half-time, City's Chloe Stevens doubled the advantage 15-minutes into the second, before a strike off the boot of Sophie Emota put Ballarat up 3-0.
Two late goals from Melbourne made for an exciting finish, but it wasn't enough to overcome the home side from celebrating a memorable win.
Ballarat City will now enter its final game this week with an opportunity to avoid relegation.
