While the final scoreline of 4-1 was decisive, City FC needed extra time to overcome state league three side Point Cook at Point Cook on Saturday.
The round three encounter was Ballarat's first appearance in the Australia-wide knockout competition.
Ballarat was in control for most of the contest, striking minutes into the match to take a 1-0 lead.
Point Cook found an equaliser in the 75th minute to send the game into extra time.
City retook control from then,m piling of three straight goals to seal the match.
The Navy Blues will now focus on NPL Victoria 3 before returning the FFA Cup in round six.
Leighton Lauton, Chudiar Tharjiath, Josh Romein (penalty) and Ned Mitrovic each found the back of the net for Ballarat.
City FC opens its NPL season against Nunawading City at Morshead Park on Saturday.
