He will replace Dylan O'Neill, who is returning to his hometown Wodonga to join a family business.
Stubbs has been assistant track manager.
He started with the club a decade ago as a casual and completed his apprenticeship in sports turf management in Wodonga under guidance of O'Neill.
O'Neill has been with the BTC more than six years.
In that time there has been a massive growth in the training centre with daily horse numbers using the facility rising from 250 daily to more than 600.
There has also been the development of an all-weather polytrack and major stable developments for Matt Cumani, Mitch Freedman and Andrew Noblet, and the beginning of another for McEvoy-Mitchell Racing.
He will leave in mid-December after what has become an annual turf track renovation after the Ballarat Cup is run on Saturday, November 21.
BTC chief executive officer Belinda Glass said O'Neill had contributed much to the growth and develeopment of the racecourse and training centre and it was sad to see him and his family leaving.
"We wish him well as he embarks on an opportunity to work within his family's housing construction business," she said.
Glass said this was an exciting opportunity for Stubbs.
She said he had worked hard and transitioned to more senior roles, and was ready for the next step.
"It's an exciting opportunity for Nick and the club supports the transition wholeheartedly."
