The Sebastopol man, aged 45, was arrested by detectives late on Friday afternoon.
It followed an intensive investigation that took place over several weeks.
A warrant was carried out at the man's house, with police seizing a number of items.
These included electronic devices and clothing.
The man was later charged with two counts of sexual assault, with police to alleged the offending occurred between 2018 and 2020.
He was also charged with one count of using a carriage service to menace.
The police investigation is still ongoing.
It has not been confirmed exactly how recently he worked at Ballarat Health Services.
However, The Courier had been contacted in the weeks prior to the arrest by several people connected to Ballarat Health Services, alleging a now-former employee had engaged in alleged offences over a period of time.
The Courier has chosen not to name the man after receiving legal advice.
The 45-year-old man was bailed to appear at the Ballarat Magistrates' Court on July 15.
Ballarat Health Services did not issue a statement on the matter late yesterday when contacted by The Courier.
The service said it would not comment until there was more information available about the arrest.
